What should a handling fee cover?
Everything between the order arriving and the parcel leaving that is not postage: box, filler, tape, labels, and the labour to pick, pack and process. Postage is a separate charge, and combining the two hides which one is actually eroding your margin.
Why do so many sellers lose money on fulfilment?
Because packing labour is invisible until it is measured. Two minutes per order sounds trivial, but at a hundred orders a week it is more than three hours, and at any realistic wage that dwarfs the cost of the box. Timing yourself packing ten orders is usually a revelation.
Should I charge handling separately or build it into the price?
Building it into the product price generally converts better, since visible extra fees at checkout are a well-documented cause of cart abandonment. Charge it separately only where order sizes vary so much that a flat inclusion would badly overcharge small orders.
Does this include shipping?
No, deliberately. Postage varies by weight, size and destination while handling is largely fixed per order, so keeping them separate is what lets you see whether your flat shipping charge is subsidising your packing or the other way round.
